16) Entering a variation on the Target Sequence
A Beacon Probe Pair can be designed against a target containing a variation. Two probes will be designed: one specific for the wild-type and one specific for the mutant allele.
Go to the sequences tab and delete the row containing the beacon we designed before.
Enter in a variation on the target sequence (atp7b) by clicking on the variations column and then on the grey box appearing in the right corner of the cell.
In the example below the variation name is VAR1, the position is nucleotide #300 and it's a substitution of IUPAC code K (G or T). Other variation options are deletions and insertions.
Go to the Probe/Primer Design tab to make a Beacon Probe Pair design.
