Input Files
An input file is one of two types:

OMP Experiment File (OEF), which contains a listing of your sequences and experimental conditions
OMP Design File (ODF), which contains a listing probes, primers and associated parameters.

Output Files
An output file is one of four types:

OMP Output File (OOF), which contains the resulting hybrids of your experiment specified in the OEF file.
OMP Solution File (OSF), which contains the results of your probe and primer designs specified in your ODF file.
Traceback Solution File (TBS), which can be used to view folded oligos.
Numerical Analysis File (NAL), which can be used to view a graph of the experiment results over the specified range of temperatures.
