How To Use OMP Developer Edition^TM

The power of OMP Developer Edition^TM is the innovative OMP^TM engine combined with substantial flexibility, enabling OMP^TM to be used for:

• Batch runs
• PERL integration
• High throughput applications
• Virtually any development environment
• A wide array of operating systems.

DNA Software accomplished this power through a very simple interface:

1. Create an input file (see below) by any means of creating a text file.
2. Run the OMP^TM engine from either from a command line or a very simple user interface (Windows only).
3. OMP Developer Edition^TM produces one or more output files of your choosing.
4. Process the output files (see below) in your system.

Input Files
An input file is one of two types:

• OMP^TM Experiment File (OEF), which contains a listing of your sequences and experimental conditions
• OMP^TM Design File (ODF), which contains a listing probes, primers and associated parameters.

Output Files
An output file is one of four types:

• OMP^TM Output File (OOF), which contains the resulting hybrids of your experiment specified in the OEF file.
• OMP^TM Solution File (OSF), which contains the results of your probe and primer designs specified in your ODF file.
• Traceback Solution File (TBS), which can be used to view folded oligos.
• Numerical Analysis File (NAL), which can be used to view a graph of the experiment results over the specified range of temperatures.
